No, as far as I know the values are not stored in the SA_SYSTEM tables. In contrary the SA system subject area values replace the settings the user has done. I think at least for language and locale.

Hi, thanks for a good blog - one question: do you know if the user changes settings such as locale or language in the My Account page, will this information be stored in the SA_SYSTEM table?
